The "naked" Old Lady is getting a darkside tire tomorrow. Whiling the time away - doing the nut caage mod. Already removed the cages from the rearmost section of the fender. Should I also remove the UFO-like disks from the main body of the fender?

You only need to remove the rear nut cages.

The tire seems to be doing fine - I realized this morning as I was putting the bike together that I need those threaded disks for the saddle bag mount bolts!
